MTB and bicycle routes should be distinct.
A MTB could follow a bicycle route, but the opposite is not true especially in moutains.

I am not very familiar with mtb tagging. How does one distinguish between mtb and regular cycling?

Should the distinction be just in the presentation, or should mtb be a separate analysis category altogether, with its own requirements and validations?

Yes MTB need a separate category (at least on knooppuntnet) because one need a special bike to "ride" on MTB trails.

And probably a separate analysis to check mtb tags validity ?
